Il gioco si svolge molti anni dopo dai fatti de L'eredità degli Aslant e il crossover Ace Attorney con Phoenix Wright. Protagonista non è più il professor Layton, ma sua figlia Katrielle. A quanto pare il professore è scomparso nel nulla e nessuno sa dove possa trovarsi. Katrielle si mette così sulle tracce del padre e nel frattempo ha aperto un'agenzia investigativa a Londra, accompagnata dal cane parlante Sherl e dall'assistente Ben, dovendo così risolvere 12 casi, anche per dare fama alla sua agenzia.
